In Elder Scrolls lore, is Lorkhan considered an et’ada or a creation of Sithis or Padomay, similarly to how Auri-El is the soul of Anui-El which is the soul of Anu?

I don't think you could.slice it.The enchantments are the only reason it's visible in a physical matter and sustained. It's un-touchable with the enchantments on it. Only way to fix that is to break the enchantments off using Tonal Architecture; and, well, you see what happens in that case.It reminds me of the 'Raiders of the Lost Ark' treatment of the Ark of the Covenant; I wonder if even touching the Heart of Lorkhan is dangerous without the proper rituals and instruments. The Nerevarine sure did screw the continent up, bringing down its gods and leaving it defenseless.I don't think it could be helped; even Vivec realized there was no alternative and that Dagoth Ur had to be stopped before he and his monsters took over. I don't think Morrowind is really defenseless when it still has an army and the ability to find heroes like the Nerevarine when necessary. I think it's safe to say that the Nerevarine didn't really do anything in regard to Morrowind's government. Power would probably 'return' to the Great Houses (or however the gov't was the War of the First Council time-don't really remember right now), or whatever's left of them and how long that bit can hold together.
